I can understand your concern and it is important to be more careful.

Headache may be there along with fever for any reason and severity depends on the child's tolerance threshold. If he is otherwise active, has no headache when the fever subsides, and no vomiting, then it is unlikely. In any type of brain infection, commonly child will complain of a headache even if the fever subsides, other signs may be sleepiness, vomiting, avoiding bright lights, requiring support to sit from a lying position, complaining of neck pain suddenly changing the head position, etc. I have seen cases where children with mild fever and no other signs, walking and talking nicely.
